I know I am completely over-thinking this but I just started temping on Sunday and I had a question. I know you are supposed to temp. after a three hour block of sleep. Will waking up at any time during this three hour block, even for just a few seconds mess with this? I don't mean full on waking up, but kind of waking up and being able to turn over and fall back asleep.

I understand what you are asking, and you are fine. Its not like you are running downstair or upstairs for anything then going to bed.
Not necessarily.
Most people aren't that sensitive, but you'll know after a cycle or so how sensitive you are.
And not everyone needs a full 3-hour block. For some, temping at the same time each day is more important.
