DH and I are taking a trip for our 5th anniversary in mid-June (w/out DS - MIL will stay with him). We have found good deals on the following options, but keep going back and forth.... we will be about 5 days in any of them (not including travel days)...
Iceland - Have always wanted to go and it is now less expensive than usual due to their financial crisis, but would still be the most expensive option, plus a few more logistics to manage (we would probably rent a car, do some boat tours, etc)
Paris - We have both been before, but not for a long time (and I was poor last time I was there and ate free baguettes from the hostel all day...it would be nice to not be slumming in Paris!)
Prague - We have both been before and fairly recently (4 years ago), but it is such a cool city. Not as much to do outside the city, though, in terms of easy day trips so I worry that 5 days is too long there...
Edinburgh and London - 2 or 3 days in each. We spent our 1st dating anniversary in London, so it would be fun to go again for the 5th wedding anniversary, and neither of us have been to Edinburgh

I'd say Paris. DH and I have both been there seperately, but not together. That's next on our list. I haven't been to Iceland or Prague, but I have no strong desire to go to either. As far as Edi and London, DH is from Edinburgh so we make that trip at least once every year or so and we have been to London quite a few times while we're there ... it's lost it's novelty for me.

Anyway, of your options, I would (and have, for our upcoming trip) chosen Paris. I loved Edinburgh but it was cold (even in August when we went!) and we were able to see all we wanted in a day or two. I just think strolling through Paris, visiting Versailles and maybe doing an overnight trip to the Loire valley sounds more romantic for an anniversary.
I would do one of the options you've never been to - Iceland or Edinburgh.
I've been to Paris (loved) and London (was okay). I would love to go back to the UK to see Scotland though.
DH and I will be celebrating our 5th in May, but we have no babysitter so we're doing nothing as usual. :-(
