Oooo, I love both cities. San Fran tends to be chilly in the summer, whereas Boston tends to be steamy and HOT!
I love LOVE the beach. But sadly, last summer DS did not. In fact, the beach and Hudson were a big FAIL. I'm sure as he gets older he will love it more, but we might only do a beach weekend this summer versus a whole week.
My vote is for a fun, family-friendly city with lots of things to do with Harm.

Could you do a combo? Like a few days in busy San Fran and a few days chilling at Lake Tahoe? San Fran holds a special place in my heart - Adam was the best souvenir we could have brought back from that city!
That sounds like the perfect trip. DH and I would love to go to Lake Tahoe someday. It looks amazing.
May be a personal preference, but I am all about having fun to explore a new city! SF, of course, is my home "city" and I love it. I absolutely fell in love with Boston the last time I was there, and I cannot wait to go back. It's a wonderful cross between a big city and a college town vibe, it's perfectly walkable, and you have the added bonus of all the wonderful history and scrumptous seafood. What could be better?
Vacations, to me, though are usually about exploring a new place. That's how we picked our honeymoon, actually. We put a bunch of cities that neither DH nor I had ever been to and drew out of a map. Vancouver! With side trips to Victoria and Whistler. It was fantastic!

Seriously though, considering you will be further in your pregnancy I would want to hang out on a beach or river and not think about walking all over a city... especially in the heat!
