I always book through the airline for 2 primary reasons:
price - most airlines guarantee the cheapes fare on their site.
Most people don't know this, but when you book through third party sites, they do not provide your information (phone/email) to the airline. If your flight is moved, cancelled or delayed, you don't get the notifications that airlines send out. I've seen may people miss flights and get really mad, but since you didn't buy the ticket from the airline, they can't reach you.
